There’s a lot going on here, and a lot of it is fairly obscure. In the film, we see a three-minute montage of death and destruction in which Jedi after Jedi is wiped out. The order is for the Troopers to kill the Jedi they are fighting alongside, because Palpatine claimed they were behind a conspiracy to assassinate him. In one of the most memorable scenes in Star Wars: Episode III – Revenge of the Sith, Palpatine orders the Clone Troopers to execute Order 66.
